Could the Masters have done something like a plot in Robotech: The Untold Story movie with Supreme Commander Leonard being an agent in the employ of the Robotech Masters?
We know the Masters have the following capabilities:
-they had been observing Earth for some period of time before making their first overt move (reference Danas Story and the briefing scene)
-they can reprocess humans to serve them (reference the possible fates of the captives taken in Metal Fire and the 15th in Crisis Point)
-they can move large vessels toward the surface undetected (reference Half-Moon)
-they have implants that are believed to be undetectable by Earth sensors (ZPs transmitter as an example, though it was not standard issue)
These capabilities show that the Masters could have replaced Earthlings before the start of the 2RW and/or inserted their own agents to forward their own agenda without Earth ever being aware of it.
There is circumstantial evidence that Leonard was a double agent (though without the elaborate mechanisms found on ZP), and while individually these incidents do not amount to Leonard being an agent of the Masters, taken together they could be:
During the Danger Zone meeting with the Prime Minister, Leonard cannot explain how the Masters where able to wipe out an entire sector. He also insists that it be put in the past. This will leave them vulnerable to a similar attack in the future. Not to mention they could find a way to exploit such an approach in the future.
In Prelude to Battle changing the 15th from a volunteer mission to an assignment, could also be viewed as such. Delivering the best mecha team the ASC has to offer right into their hands for termination. Especially with the 15ths track record against their forces, a chance for revenge might be appreciated.
The Metal Fire autopsy report sequence is another potential indicator. Dr. Byron says the Bioroids are a type of Bio-android, and Dana disagrees with the assessment they are unthinking pieces of protoplasm. Leonard has her thrown out without giving her a chance to really defend her position (granted Danas behavior was a bit out of line). If Leonard were an agent of the Masters, creating (and encouraging) disinformation would be of value.
Further statements he makes also point to such a hidden role. The take no prisoners mentality toward the bioroid pilots, he really cannot have one (or more) recovered and ID him as an enemy agent (such an accusation could result in an investigation). Emerson did seem surprised the pilot died so quickly
He goes on to also ID the Masters as some type of mutant Zentraedi strain? The only DNA evidence we are told in the show points to the Masters being identical to humans (Danger Zone) so how did he go from that to mutant Zentraedi. Creating more disinformation.
In Star Dust, the Masters are only known to have contacted him to tell him to not interfere in their plans. The message may have been worded as such to not tip any one off that Leonard was a double agent, if someone was listening in or the message was intercepted (which likely would have caused an investigation if not done carefully). One also has to wonder why they would not have contacted the Prime Minister directly. This would also suggest that he was not equipped with a neuro-sensor like ZP, so direct monitoring/control was impossible. His disregarding of the warning though would put him at odds with the Prime Minister and could have resulted in his being replaced.
There is also the destruction of the bioroid pilot remains, preventing further study. Further analysis of the remains & implants (assuming they where destroyed with the body) might yield more positive results.
In Dj vu Leonard is furious that the information about Zor Prime was kept from him and wanted him turned over to military scientists. This was likely so he could filter the information coming back, with Emerson in charge he might possibly be discovered as an agent. With handpicked loyalists doing the investigation he would not need to be as worried.
During the space fleet battle in Triumvirate we see Leonard micro-managing the battle. Would it not have made more sense to have a better fleet commander in case communications became disrupted (as was known to happen circa Volunteers). Leonard critiques Nordoffs battle plan and forces him to change it, almost as if the battle plan that was ultimately decided upon by the fleet commander(s) was different than the one he envisioned.
The decision in Clone Chambers for the militarization of the civilian ALUCE moon base could be viewed as such. The Earth will now have to send supplies to the Moon and those supply lines are shown to travel through the enemy fleets control zone. Per Outsiders it appears the Earth cannot expect regular help from Space Station Liberty or other forces outside the Solar System at this time. He would also be spreading his forces thinner, making them easier targets.
Leonard also assigns the 15th to the invasion force, possibly in an attempt to get rid of or return ZP before he could expose him if too much of his memory came back.
After ZP destroyed the first CityShip (Outsiders is questionable), Emerson ordered the fleet to withdraw. Leonard was furious that they did not press the attack, yet we are also told Emersons fleet was heavily damaged. Further action likely would have destroyed the fleet (short of executing more Orbital Warp Blasts, which they should have been doing more of anyway, Leonards orders perhaps preventing that).
There is also a personnel review looking for a security leak because the enemy seems to be able to predict their actions. If the agents were placed prior to the start of the 2RW finding them would be difficult. Leonard (if he was a double agent) would know his position would be above suspicion. No one seemed to consider ZP a possible candidate at the time we hear this going on (Nova doesnt seem to consider it until later after getting a note from ZP).
Where the Masters ever in a position where the discussion of an agent(s) deep under cover in Earth would need to be discussed? This agent(s) might not have been equipped with the neuro-sensor like ZP preventing them from communicating secretly with their human agent(s).
